For continental Portugal (North to South): Berlengas islands, Sesimbra, V.N. Milfontes, Sagres, rest of the Algarve (which I haven't dived yet). After the middle of September, the sea at Berlengas and Milfontes might get too rough. The islands (Açores, Madeira) are better but it was probably not what you had in mind. For Açores, September might be a bit late.
